When COM base is moved

Will Mag still remain a Faction controlled town, or will there be another town named in it's place

Why wouldn't it be? The town is being rebuilt, so I can't see why it wouldn't be...

Well, it doesn't make much sense for a faction to keeps it's base in a town under seige or destroyed, does it?
As they explained at the meeting, Moonglow is an obvious place to put COM as it's a town built with magery backgrounds and what not. I think Moonglow will become the permanent town for the COM faction.
