So I know that you dont get the Power Scrolls in Ilsh champs... But do you get a skull if you do one of the Ilsh champs that would normally drop a skull if done in Fel?

No.

No powerscrolls and no skull. Just the replica, SOTs (.01-.05 range for non-Fel spawns), and the gold on the ground.

There are no champ spawns in Trammel.

If you mean Ilshenar and Felucca, then the chance appears to be intended to be the same in both places.

Has it worked out that way?

The Labyrinth is found on the Isle of the Divide in Malas, The Tormented Minotaur "champ spawn", this is where Meraktus can be found. This is a champ that is not in Ilsh, Fel, or Tokuno.

Meraktus gives something, I don't think we've seen all of its rewards yet. It does not give scrolls.

It isn't a Champ Spawn per se; no altar.
