Once a faction takes control of a city (lets say Minax), how do you get rid of the last factions vendors (let's say CoM)?

The commanding lord of the faction that has control over that town has to appoint a finance minister of that town and say "You are fired" then target the vendor you wish to get rid of.

I think CL can fire vendors himself...
