Open hold. In CC not sure obout EC press Ctrl and Shift and see if any tags show up. Make sure your Quest log is clear.
You cant dock it if you have an open quest from a fish monger. I'd check the hold for the crate.. if so you have to quit that quest to dock the ship.

When i had this, it was because of one small fish on the deck that i didn't see until i turned the boat around
Make sure also that you did not take a pirate quest. They place a binding pole on your deck when you take pirate quest, and you will get the cluttered deck message also.

Any suggestions on what I should do if I accepted the pirate quest with a character that most likely will not be able to finish the quest?

I'm pretty much a loner, but just may have to do what you suggested.
Strangely, this page Producer's Update - 10/12/10 | Mythic Entertainment | Ultima Online says the following:
High Seas Helpful Hint:
You may not dry-dock your ship with a pirate binding pole (from one of the bounty quests) on the deck. If you need to dry-dock your boat quit the quest and the binding pole will disappear.
There are no quest references (like normal quests) when I click on my character.

I've also found another interesting reason for not being unable to dry-dock--blackrock.
I've been dumping it on the deck of my ship as I mine and soon realized that it doesn't decay. I've had pieces sitting on my deck for over a week before I finally cleaned it up in order to dry-dock. Some of the pieces will land in weird spots on the ships and are very hard to pick up, let alone see without using context handles. While this can be used for handy storage of something that doesn't stack, if you sail around pieces of it will occasionally fall off the deck and will become jetsam in your wake.

There are two different types of quests so I wonder which you term "normal"? The older solen, naturalist and collector quests are found by clicking on your character and checking the status and you can only have one at a time.
From Mondain's Legacy and onwards the new quests are found only by clicking the "Quest" button on your paperdoll which will open up a list of like 10 of them, any of which you can click on and then choose to cancel it. Of course, I use the classic client, perhaps things are a bit different in the EC.
