They come from different sources, red is a veteran reward, and the other two come from different tokens.

They all do the exact same thing, only difference is the color.

Blue ones came from (on siege anyways) the old blessed Sammy helm and ember leggings. On Siege, your able to turn them in to the 7th anny guy in Britain. If its the right one, you will get a message enabling you to swap for the token which yields blue soul stone, charger of the fallen or the blessed shroud. Not sure on prodo though. My 2 cents!

My mistake I thought the only green ones were the fragments.

Red ones are account bound.......I used 10 rewards on stones on an account that had no use for them to trade to my other account, I learned the hard way :>)

Green Soulstones (the Full one's anyways) were Samurai Empire pre-order rewards, though you get them from the Legacy Tokens as well
Blue Soulstones were from Pre-Order of the 8th Age boxes.
Red Soulstones are Vet Rewards
