So all of the characters on my account now share one big gold pile, from what I understand.

Checks are a thing of the past, which is nice, but how does trading something with someone work now?

Say I want to sell a pet to someone, how exactly do they pay me? Or I them? We no longer physically transfer gold?

there's a section in the trade window where you can type the amount - you can see it on this page House Ownership – 3. Trading a House – Ultima Online

Think of the bank of UO the same as any other bank. If you are selling to someone they will just type in the amount in the trade window and it comes from their account to yours.
