Does the color of parents have any effect on getting black/white mutants? Does this hold true also for bonsai?

No (re: color affecting mutants), and not in my experience so far (re: bonsai).

If your just after a white/black mutant plant seed, might I suggest the Naturalist quest, using the hidden nest for a chance at a black/white mutant plant seed.
