You don't actually mark them yourself, I think there's an npc you can request a rune from , but I forget how. The server creates the runes when you first place the ship in the water from Deed form.

I thought any rune marked on boat would become a boat rune.

You can just talk to a Harbor Master in any (or maybe almost any) port, and they'll give you another rune.
