if you have one of the small ships you need to unlock it before getting on it. When you placed your boat a key was dropped into your backpack, double-click the key then target the side of the boat in line with the mast pole. If you have one of the ships with moor lines on the side just double-click a moor line.

Oh, also if you have a small boat make sure you lock it again.
