Did the decay rate of ships decrease? I was on my boat fishing a few days ago and now my boat can't be found! I finally got a large order done! lava traps, lava fishing poles, tons of fish, crabs & lobsters, gold, hides, nets, not to mention tons of bait..I am bummed.

If the rune tells you that the boat can not be found when you try to recall, try moving to another server and recall again... it seems to be a little buggy.
Also - if you left the boat in Felucca and set to where others can sail it, they may have sailed it through the serpent pillars and left it in the lost lands... a no-recall zone.

based on login time, first use of boat, last use of boat, gametime vs realtime clock?

Happens all the time. Especially near server lines.
Just recall to the server you parked your ship on and your rune should work.
ps. If you recall off your ship in mid ocean it's always best to take a sighting with a sextant and jot the coordinates down.

Don't forget that using the boat does not actually refresh it. You can be using the boat every day but if you are just recalling on and off of the boat and then using the tillerman or wheel to control it, the boat will still decay. Only by dbl clicking the mooring line does the boat get refreshed.
DBL clicking on the tiller man by any character on your account also refreshes your new ship.
The old style Dragon ships etc. can be refreshed by anyone, even if they don't have any connection to the ship and can't even board, by dbl clicking on the gang plank.
These methods work even if you are not on board, even if you are on another ship or from inside your house. All you need is to be able to see the tiller man or the part of the ship where the gang plank is.
