Do Alacrity scrolls take up the normal amount of RoT? Or does each .5 gain (or whatever) under alacrity count as .1 for RoT?

Each 0.1-0.5 gain under an alacrity counts as a 0.1 for RoT. Disclaimer - note this was two years ago when I last used an Alacrity, and there have been several patches since which may have somehow fixed this, but I doubt it.

Ohh, and just an FYI as to how to use an alacrity under these conditions. It works very well for skills you can use in your home, like crafting. For a blacksmith, use the alacrity, make an item, log out. Wait out the rot timer, log in, make another item. This is because the Alacrity lasts for 15 minutes of GAME TIME. Each time you gain you will actually gain between 0.1-0.5 (or is it 0.2-0.5), but say in the 70's where you can gain 5.0, think of it as you can gain 50 times, so with an alacrity you can gain between 0.2-0.5 50 times before you use up your ROT, as long as your alacrity 15 minute timer lasts that long.

It's harder for say fighting skills or taming. You need to log in, gate to where you can tame an animal, spend 30 seconds taming the animal, gate home, log out. So whereas a blacksmith can only take up 10 seconds of the alacrity 15 minute timer each gain, a tamer will need to take up 1 minute.
