Actually way back when the patch notes came. I remember reading something that said the Tokuno ship actually gives a small bonus to fishing skill. Not sure if that applies once you've reached 120 but could definitely make fishing more rewarding at lower levels. Also, the Tokuno ship is faster. Hold size is good but I keep all my fish at home near a commodity deed box and I get them as needed for quests. The Tokuno ship gets you from port to port (or server to server if you do it that way) much quicker than the other ships.
