The EC has problems running properly in windowed mode when the screen resolution is set to a 16:10 resolution (1280x800 is the most common case).
In such situation, the mouse offset is down by a few pixels, and the screen bleeds through the taskbar.
You can't maximize the EC window in that situation as well, whether by double clicking the title bar, using the maximize button or by using Windows+up key on Windows Vista and newer.
The only solution found for this problem so far is to change the screen resolution to a 16:9 or closer resolution, and that is not an ideal solution.
